Large-scale T-DNA analysis for uncovering integration properties on genome requires automated process. It led us develop T-DNA analysis platform (TAP) consisting of the pipeline for processing rescued sequences and T-DNA database for storing analysis result with user friendly web interface. TAP was constructed with open source softwares: PERL for the pipeline, MySQL for T-DNA database and PHP for web interface.
The pipeline combined two parts; one was for determining insertion position of T-DNA and the other was designed for clustering them subsequently into TTLs. In the former part, the program determined types of T-DNA insertion and their chromosomal position with the BLAST datasets comprising of genome and vector sequence stored in CFGP data warehouse (Park et al, unpublished). The latter part clustered T-DNA insertions into TTLs for minimizing errors in estimation of independent locations and then stored TTLs into T-DNA database.
